Vlada,

You are confusing the .NET engine (which is mono if you are not running 
windows) which is hardware specific and the .NET applications which are not.   
Java works the same way in that there is a hardware/platform specific runtime 
engine (or virtual machine) which interprets the application code which is 
the same byte code no matter what platform you are running it on. I did not 
have to modify anything to get autopano-SIFT working on my Linux box.

To execute it the command line (on my machine) looks like this:

mono /usr/local/bin/autopanog.exe

I think you are adding to your confusion by making it more complex than it 
really is.
