You can remove these artifacts completely by discarding all the
brightness information in the photos, leaving only the
hue/saturation:

In the gimp you need to give the layer an alpha channel, set the
layer mode to 'colour' and put a 50% grey layer underneath.
Unfortunately autopano-sift depends on the brightness intensity to
locate features, so you need to flatten the image and discard two of
the colour channels to get something with usable features.
After you have found control points with autopano-sift, just switch
back to the unaltered original images and use them for stitching.
